    Description


    This candidate will join a six person dry lab team that is a part of an integrated, hybrid IBD lab.

    The primary work of this individual will support existing project efforts focusing on the analysis of spatial transcriptomic data (xenium, visium HD) in IBD.

    During the tenure of the internship, this individual will be exposed to a variety of advanced single cell sequencing data types across the entire scope of data processing and analysis.

    This candidate will participate in maintaining industry standard best practices for development, analysis, and team science.

    Responsibilities


    • Assist in the development and implementation of bioinformatics pipelines and workflows for genomic data analysis.
    • Perform quality control, alignment, variant calling, and annotation of genomic data using established tools and protocols.
    • Analyze and interpret single cell sequencing and spatial transcriptomics data using appropriate software and statistical methods.
    • Retrieve and integrate data from public biological databases to support ongoing research projects.
    • Apply machine learning techniques to biological data to uncover patterns and insights.
    • Create clear and informative visualizations of complex biological data and analysis results.
    • Document code, workflows, and analysis steps to ensure reproducibility and facilitate collaboration.
    • Participate in project planning, progress reporting, and team meetings.
    Qualifications


    • High School Diploma or GED required; Associates or greater depending on department and role.
    • Programming languages: Proficiency in at least one programming language commonly used in bioinformatics, such as Python, R, or Perl.
    • Unix/Linux command line: Familiarity with navigating and using Unix/Linux command line for file management and running bioinformatics tools.
    • Genomic data analysis: Knowledge of common file formats (e.g., FASTA, FASTQ, BAM, VCF) and experience with quality control, alignment, variant calling, and annotation of genomic data.
    • Biological databases: Familiarity with public biological databases (e.g., NCBI, Ensembl, UniProt) and ability to query and retrieve relevant data.
    • Statistical analysis: Understanding of statistical concepts and experience with statistical analysis of biological data using tools like R or Python libraries.
    • Data visualization: Ability to create informative and visually appealing graphs, charts, and plots to communicate complex biological data and results.
    • Reproducible research: Familiarity with version control systems (e.g., Git) and practices for reproducible research, such as documenting code and workflows.
    • Collaborative skills: Ability to work effectively in a team environment, communicate clearly, and contribute to project planning and execution.
    • Domain knowledge: Basic understanding of molecular biology, genetics, and other relevant biological concepts to effectively apply bioinformatics techniques to research question

    Compensation


    The Mount Sinai Health System (MSHS) provides a salary range to comply with the New York City Law on Salary Transparency in Job Advertisements.

    The salary range for the role is $16 - $40 Hourly. Actual salaries depend on a variety of factors, including experience, education, and hospital need.

    The salary range or contractual rate listed does not include bonuses/incentive, differential pay or other forms of compensation or benefits.
